I don't have any answers for you but you would be wise to listen to John Kilgore. He is one of the best tranny builders in the United States.
Like Rossler I have heard nothing but praise for his transmissions.

My Th 400 started doing this the last time I put it back in my car. When I took it out it did not do it but now it does. Exact same noise your talking about. It sounds cool but I know somthing has got to be screwed up. Oh well I need one with a tranny brake anyway.

the noise you are hearing is the filter not letting oil through and air is being sucked into the pump above the oil level. the noise is the air bobbles popping in the pump gears. l have found that some of the plastic pick up tubes are undersized at the "O" ring end and will not seal even with two rings.should be .750 od. if you can find an after market steel one you will be way ahead. good luck jk

Im not 100% on a th400 but for the 4l60e you will get a whine from the pump if measurements are not correct. With the converter installed (but not bolted to flywheel) and tranny mounted to engine...push the converter toward the tranny and measure the gap between the verter pads and flywheel. The gap should be 1/8 to 3/16. If its larger than that, equal size washers must be installed to bring the gap within tolerance. If the gap is to great and verter is installed, premature pump wear/damage is possible and a whine might be heard. Not sure what the tolerances are for a th400 but I'm sure there is a gap measurement of some kind.
