Default LS6 Intake Manifold.....

Do you know if there is anything you have to do if I am switching from the stock manifold to the LS6 intake manifold?

You have to either get the LS6 coolant pipes/plugs or grind down a few of the ribs on the bottom of the LS6 intake. That writeup explains it all pretty well.
