What does it mean to check the run out of a pilot bushing? Is it checking the amount of bushing extending from the crank? So making sure it isn't lopsided in the hole?

You don't check the run out of the pilot bushing, you check the run out of the bell housing. This procedure insures the center line of the transmission input shaft is in line with the center line of the crankshaft. Do a search for "How to Dial in a Bellhousing" and you will find tons of information links.

Pay close attention. There are a lot of details but it works.

Potential issues are making sure the bearing in the T56 front plate is all the way in, and the indicator/base are mounted firmly. If you can grab it and move it more than a couple/few thousandths with minor effort, gravity will get you.

And knowing which way to put the pins in. This is where I messed up, but the video clearly covers it.
