depends how you tune it... since you're doing WOT tuning I assume you have a wideband as well?
I would get the updated .bin (assuming you're an automatic... if so contact HP Tuners to have the trans pressure fixed so it's not 100% all the time in SD)
I would then do an SD tune to get your VE table dialed in, then turn the MAF back on and dial the MAF in, then when you're done w/that, start your WOT tuning (at this point it should be pretty straight forward... properly tuned VE + properly tuned MAF means that your commanded and actual AFR should be pretty close... commanded AFR = stoich value (14.62 usually) divided by the PE value... )
