Default Calculating cylinder volume for EFI live

When calculating cylinder volume for EFI live, do i account for chamber volume, head gasket thickness, dish, deck height, etc etc? Or do i simply use the 45.5 displacement?

LQ4 shortblock
.005 above the deck?
7cc dish?
823 heads
.040 gaskets

When accounting for all those factors, i get 49.4ci per cylinder. Is my math right?

If I remember right in Hptuners it was just bore/ stroke, I didn't need to input anything for the top end.
