From what I understand, all cars have a fresh air circulation design built in to prevent dangerous fumes from building up. A small amount of fresh air is bleed into the cabin from the HVAC system and then flows out the vent in the back of the car. That flapper vent in the back drivers side.
So if at all possible, I'd try to have a source of fresh air. One idea is to seal up the stock holes around the cowl like your already doing and just add a nicely bent pipe from underneath the cowl, around where the PCM used to be, and then run it through the side sheetmetal so you can draw some fresh air from that cavity behind the wheel well.
Just an idea.

You could also reverse hinge the hood, fiberglass that cowl you made onto the hood, and then the hood would just be really long and cover what could be a mostly stock cowl.
