Have you reprogrammed the PCM to run a 4l80e? Or verified that shifts are even being commanded ?

Are you sure it is in 1st? Verify that it is, i think its in 2nd. It automatically faults into 2nd gear in a limp home mode. I had this when first intalled, I had a few issues...
First...I didnt have the proper bin file, i took the bin file information i was sent and loaded it to my M6 file (wrong) you have to use the new bin file and load any motor or other info onto the new file.
Also i didnt have both speed sensors wired up on the side of the tranny, not really related to this i dont think but something to check.
