It depends on which brake.
The Low brake could sometimes cause an issue due to fluid pressure seen by the BS3 and no way to kill the code.
One of the BIG name companies uses our transbrakes and determined there was an issue with the Low brake and the BS3. We were able to solve it with a revised valve body.
Call the shop and I'll try to help you get it sorted out.
