Differences in 2005 and 2003 4l60e?
I recently bought a 2003 Chevrolet Tahoe LT. It has a 5.3 with a 4L60e, high miles and the trans started slipping 3rd and 4th which is common from what I've read. The guy I bought it from gave me a low mile 4L60e from a 2005 2wd Silverado. I know I'll have to get the output shaft changed to fit the transfer case but are there any other differences? I've looked at rebuild kits and stuff and some read 1997-2003 and 2004+. Will I run into any issues putting the 2005 4L60e in my 2003? Any wiring/electrical differences?

The differences for V8 (300mm input shaft LS version) 4L60E between 1998 and 2004 are tiny and should all be interchangeable. Certainly no wiring or electrical differences. Around February 2005 the input speed sensor (ISS) was introduced, but such a trans will work fine in older year cars because the speed sensor will be ignored. Therefore, you are good to go.
If you decide to rebuild it while changing the output shaft, get a 4L65E rebuild kit as the only difference is 7 frictions for the 3/4 clutch and and an extra $10. You may need to open the trans to determine if it has ISS as a few parts related to the pump (e.g. pump gasket) will be different in the rebuild kit.

You are correct. Putting a non-ISS trans into a newer vehicle will cause problems although a tune might overcome it.

Not sure what you mean by stage 2 and up but in 2009 things changed a bit the Manifold pressure sensor on the valve body went away and some other things , You will need to US an 09 up trans , Of note we have these in all levels 1-2-3 heavy hauler and such. We do require a core return.

Differences
I took 2 trucks on trade for another. One being a 99 GMC 1500 4x4 and the other a 2004 GMC 1500 4x4 with real low miles. The 99 has a bad transmission. Will the tranny feo. The 2004 work in the 99? The 04 is just a parts truck intended to be used for a c10 build
