By '07 all (or nearly all) 4L60E has ISS and the PCM expects it.
That makes '06 a transition year where the sportier (Vette and GTO) models and later-in-the-year models are likely to have ISS.
CORRECTION: All (or nearly all) '06 have ISS and '05 is a transition year, where some models have it and some do not.
Do have the old trans? If yes, a picture of the inside electrical connector would tell us as ISS will have 2 extra pins.
Or do you have the model number of the PCM?

Therefore, you need to determine if your PCM expects ISS as the '04 trans will not have it. I don't know how difficult it is to disable ISS in a newer PCM.

In which someone says "GTO's dont run ISS".
In that case you can use a 4L60E, a 4L65E or the 4L70E which does have the ISS.
Note that '08 and later and quite different and do not work with any pre '08 PCM.
Just make sure it really is what they say - the bell housing should have a bolt hole in the 12 O'Clock position.

Forgot - worst case you would also need a new internal wiring harness - another $75 and 1/2H labor to install. But I don't think your PCM is an ISS unit.
Keep in mind GTOs were oddball cars that didn't always correlate with other GM offerings. Example, 2006 ALL GM autos were filled with Dexron VI but they still used the 2004 dipstick with the "Dexron III" engraving on it. All 04-06 GTOs used the E40 ECM. The 2004s had TCM functions controlled by the ECM, the 05/06s had a separate TCM. All GTOs got a factory deep pan. Other 4L60E cars did not. Other 2006 GM offerings that stayed with the 4 speed auto may have upgraded to ISS, but the 2006 GTO was pure 2005 carry over. Especially since it was it's planned last year and was a dying fish. Hence, it did not receive the 6L80E.
Fairly certain the trans will plug and play.
