re-flash with LS1 edit after M6 to A4 swap?

re-flash with LS1 edit after M6 to A4 swap? I did a little searching but coudn't find the exact question, but I converted my 99 vette from an M6 to an A4. The car is tuned with LS1 Edit, can I just send the PCM into my tuner and have him make the needed changes or does it have to be a complete re-flash from a dealer? FLP did the tuning and Dan thinks he can do this but has never had to, so I figured I'd see if anyone else has.
