My car is currently in for a tune, and a rear main seal fix, when they pulled the tranny of they said that the TC wasnt bolted on right from the rebuild, differnt shop, and it was hitting the rear main cover, they said that it all looks ok, and the car didnt shift weird when i had it, so they put new bolts, cover, gaskets on and checked the oil/tranny pan for damage and they are fine, my question is and something be messed up internally? if so what?

For what I have seen, the TC cannot hit the rear main cover. The TC sit up against the flexplate and even it it was loose, it should be fine. I would not worry about it.
