Default water leak

so every time i come back from college i find a 2" puddle of water on m pass side rear foot well... after about 3 years of this im starting to dread seeing another puddle when i go home for winter break

i keep a cover on it and my dad claims it used to blow off during heavy rain storms causing the water and he spend a couple of hours anchoring it down a couple of months ago so it shouldnt happen again but idk...

it gets so bad that twice the whole interior as been covered in mold!

how can i fix this... my dad might have already but im still dreading seeing mold and a puddle of water in a couple of days when i get home

EDIT: the weather stripping looks to be in good shape, the window is fully up, and the door is closed tight

T-Tops? Definitely shouldn't accumulate water just sitting. Hatch sounds like it's letting water in. Double check the weatherstripping but pay more attention to it's alignment. It could be so misaligned that even good weatherstripping cannot make seal.
