Which ECU to use for hi-power conversions/swaps?

From what I understand, pretty much the only limitation of the stock ECU is if you are trying to use very large injectors (80lb/hr or more I think). You have to get a piggyback controller for the injectors then if you are on a stock ECU.
Look at it this way - there are a ton of F-body and Corvettes making upper 400 to mid 500 whp power using GM computers. There is a ton of online support for HP Tuners, and lots of very qualified tuners if you choose to let someone else do that. To be honest, if someone is starting from scratch putting an LS into a carb'd muscle car, I don't see any advantage of an aftermarket EFI system unless the builder is just more familiar with another system.
