1996 vs 1999 4l60e, any difference?

I'm trying to help a guy out who has a 1999 4l60e behind a 1996 Vortec 350 (5.7). I've looked at wiring diagrams, and they appear to be the same. Does anybody know if there are any signifigant internal differences between the two? The problem he is having is it won't shift by it's self, but if you manually shift it, it will go through the gears. Has power, and a contunuity check on the wires between the PCM and trans checks out. Anyone good with transmissions? Any help is appreciated.

Can you force it with HPT or EFI Live (I can't remember if you ever got a copy). Now that I think about it, I'm not sure if HPT or EFI Live support the Vortec 5.7...
Might be a stuck shift solenoid in the valve body.
Did it say PWM on the front pump? The PWM style lock up the T/C differently than the non PWM style.

VSS is hooked up, and I get vehicle speed with a scanner while driving, and have tried 2 PCMs one out of a '96 Silverado, and one out of a '96 Tahoe, both did the same thing. This is with a 2dw trans, but both PCMs were for 4wd, would that make a difference? I didn't think so, but now Im begining to wonder.
