p1336 Crank Relearn questions...

p1336 Crank Relearn questions... I've researched this but I still dont understand why this happened.
The engine and computer are from a '00 fbody, the pcm was reflashed to remove the basic stuff like rear o2s/air pump. The fuel and spark tables from a '02 were installed because Im using an LS6 intake. It's an A4.
My car just threw the p1336 crank relearn code. I've read this happens if the ignition is on but the battery goes dead or if the pcm is not the original for the engine. In my case, the battery has never gone dead and this is the original pcm to this engine.
Does anyone have any idea what would have caused this? The car runs and drives/idles normally. The pcm was tuned about 5 months ago and the code just came up. I would have thought maybe overlaying the '02 spark and fuel tables would have something to do with it, but this should have shown up a long time ago.
Any ideas?
