Mis-Fire...
So far I have swapped the following:
Cam Position Sensor
Coil Pack and wires
Spark Plugs
Intake Manifold Seals
Injectors
Checked wires and connectors
Checked for Exhaust leaks
checked for Intake leaks
Cleaned MAF and TB
Swapped O2's
When I switched the Injectors (for a working 2002 LS1 Set).. it seem to be able the same. But I noticed that the Right side bank is now idling at -10.8 and the Left Side is -1.0 LTFT as before the intake seal swap.. it was bank 1 @ 14.8 and Bank 2 at much lower percentage.
Got a Video on my Cell of my table with Torque showing the fuel trim and the pop.. once I get it uploaded, I will post it.

Get a scan tool look at misfire data ..
I am ..using Torque and a Wireless ODBII adapter to monitor. Not finding any codes or anything.

I am beginning to consider I have a Mechanical problem, going to take the valve cover off on the Left side and check for anything
I know you checked for intake/exhaust leaks but did you check the intake for any cracks when you had it off? Considering the problem switched sides when you put the intake back on makes me think that the intake could be warped, which doesn't seem to be too common in these engines, but maybe there is a hairline crack that being re-torqued caused it to open a little on the opposite side? Grasping at straws, I know, but just an idea to try and help...
From what the reading was before.. 14.8 on Bank 1.. it was lean.. now with Bank 2 is -10.8.. rich and pulling fuel.. (if I have that right). so the switching is got me.. .??

Last go round, I removed the rocker arms, push rods to check them, then doing a leak down test.. I found nothing wrong again. But while replacing the plugs, I felt something funny on one of the plug, I removed it, wiped off the dielectric grease, I found a hair line crack on the plug.... I can only think I replace one bad plug and might have cracked this one when I was messing with the headers or messing with something else on the driver side. Or cracked it while installing or it was bad in the first place. So after many hours of diag work checking and checking again, which included checking the plugs, which looked like they were burning clean. And taking suggestion from everyone, it was a $5 plug...LOL... thanks everyone...
