damn man, that sucks. i'm a little late to the game, and didn't read the entire thread, just the most recent pages with your issues.
how is the wiring harness? i had a similar issue when i was trying to get my running the first time.
This sucks, but i ended pulling the harness and checked every wire for connectivity from every connector back to the pins on the PCM. turns out i had 3-4 wires incorrectly pinned at the PCM.....cam, crank, injector and coil IIRC.
also, when tightening down the PCM connector, i had one wire pinched that gave me fits.
just a shot in the dark

Anyone with any interest in actually doing the work could've done so a dozen times over by now. If the engine repeatedly checks out okay then it would have to be something on the car side; what harness are you using? Didn't they mess up the maf wiring or something like that? Who knows what else they did wrong.

Hey all,
Just got an update. Apparently when the mechanic get the crank replaced, the machine shop placed it wrong as well that's why the same thing happen. As of now the engine starts. Just waiting for it to be put back together.
Lesson learned. Take to a reputable machine shop and get 58x to 24x conversion box instead of replacing the crank reluctor wheel.
