AFM and VVT????
I plan on leaving it stock aside from headers.

AFM is not hard to delete. You will need new lifters and a valley tray, along with head bolts (I would recommend ARP rather than stock), and probably head gaskets (although you can use the MLS head gaskets again if they are in good shape).
As for VVT. You will need a new cam, cam gear, timing cover, and chain. I drove my truck with the vvt for a long time before upgrading the cam. It does have its benefits, but you need to find a tuner who wants to work with it. A few I talked to wouldn't.
The list above is not entirely complete, but close. These parts add up quick. You just have to do the math.
