Most of the harness makers can accommodate leaving the emission wiring in.

Smog equipment is dependant on the year the Motor of the vehicle was in. Also depends on if it was a Federal 49 state or California 50 state Emissions compliant vehicle. Federal 99-01 trucks did not have Air injection, Only 50 state California certified had it. 02 was the first year the EGR went away on the 1500 trucks.

Also the catalytic converters can not be moved or modified from the original OEM location, depending on who is Certifying the swap, This could be an issue.
