Default Check engine light code

It seems like I should be able to get all codes programmed out...but what I'm interested in is the cooling fan codes...what is the pcm looking for to not throw the code??? Can I still get the code programmed out but still have the function of fan 1 and fan 2 relay getting the ground from pcm, or is that no longer functional if programmed out? I have an s2000 and using the stock fan relay switch on the radiator which is independent of any pcm interaction...

The pcm monitors the circuits for a good closed loop through the relay coils and also for non commanded grounds. Yes you can turn off the MIL and codes and still use the fan circuits if they are enabled.
