another conversion question

another conversion question i am going to put a 99ls1 into a 01 v6 car, i have cradle, steering rack, radiator, fuel pump, engine/auto trans, fuel lines, pedal and cable assembly, instrument cluster, slp off road header, cats , loudmouth catback, and ls6 offroad intake.
question is i heard that 99ls1 engine harness will not pin up to 01, so i have aquired an 01 engine harness and pcm, will there be anyother wiring problems, with the exception that i also heard since the v6 cars are electonically controled and ls1 is cable controled that inorder for me to have cruise control(which i never use anyway) i would need to change the underhood harness as well. is that the only thing that will not function, any advice, help, suggestions greatly appreciated.
p.s. does anyone know when i install the ls6 intake and slp headers they do not have egr and airpump, will this just cause engine light to be on until pcm is reprogrammed or is it going to affect it in a major way???

also what is the best plugs and wires to use in ls1, ls1motorsports has ngk tr55 plugs, what about wires, any suggestions, thanks
