This may help (you feel better anyway) as I have a similar setup and made only 405rwhp with a manual. I have 61cc Patriot LS6 heads and 11.5:1 comp ratio, MS4, Vic Jr intake, headers, internals, stock rockers and Caddy racing lifters. Its not the first time I've heard of this hp with this cam and setup.

I was using a LINK G2 Plus ecu. Odd ecu for this motor. I'm also running through a 6 speed Audi transaxle but I don't think that will hide 60rwhp. Anyway, the car runs fine and makes tons of power since it is only 2100lbs but I woudl still like to find the extra hp. Not sure if it is the intake of not.

You should have had it retuned. I had my old camaro with ported 853s and a torquere v.3 street tuned by one place and then I had it dyno tuned some where else. The first run on the dyno it only made 353 and was way rich and not enough timming. After the tune was done it made 403 and 379 tq in an a4 and would run 11.40s
