Low dyno numbers tuner or something wrong ?
Not GM related, but I did an A4OD to C4 swap (stock 12" converter to 10" 3500) in a late 80s fox body with no other mods done. It showed a -20 hp/tq loss on the dyno, but the car went 0.5 second quicker and picked up 2 mph at the track. Don't fret the peak numbers. Go to the track and see how it performs.
If it peaks at 5500 and falls off a cliff....well that's a different story...

My dyno runs always look odd. For whatever reason, my car isn't dyno friendly and spins the tires above ~420 lb-ft torque, so my Hp curves are straight as a ruler. Been that way with 2 engines now. I go there to get a tune and then polish the tune on my own. Believe it or not, I can get a darn good tune on dyno even with the tires slipping. It will utterly consume my drag radials though. I put street tires on last time and they didn't wear at all but also spun.
