I think saying a PD blower has an intercooler is an exaggeration. There is a chargecooler...but s rather small one.
I'd be more concerned about the spray going through the rotors...but as thousands of otehr people do it...it seems to work ok.
And as old carburettor based systems drew fuel through theirs...I'd also say it will be fine
But if you are really that concerned and are prepared to put the effort in, you could install a port injection style setup.
Although I suspect it would just be easier to squirt before the TB like 99% of people.
