03 6.0 or 05+ 5.3
hard to say whats best but you have gone faster than a lot of guys on gen 3 rods. and a teardown might show some slightly bent rods. given you have the time I think if the 5.3 is a good solid engine it might be a good expendable engine for working on the 20+ psi tune .freeing up your 6.0 for upgrades.
There isn't much I can do with the Tru-boost controller unless I wire in the scramble boost setting which I think I may try anyway. Run the 15 lbs setting until it hits 2nd gear and then hit the scramble button to ramp it to 20 lbs.
The tune-up has always been pretty conservative in my eyes. On my best pass I was only 17* of timing on the 15-16 lbs. and 10.8-11.0 AFR's. I've hit with 20 lbs. on the street from a roll a few times but haven't had the chance to make a pass on that setting yet.

Stayed at x duty cycle until i pressed the button and ramped more in
You can adjust the gain way down to slow how fast it ramps in as well but theres still a good chance it piles it on too quick without trying the scramble method
