Correct, after intercooler sensors are in same tube directly across from each other, PCM sensor is in a 4 o'clock position and Gauge sensor is 8 o'clock position.
Then run a hot air gun and monitor temperature changes. Allow a steady stream of say 30-60seconds before checking temps in case one sensor is incredibly slow or something.
Did you figure this out? I run a FAST open element IAT sensor with my 99 PCM and HPT pro... my IAT sensor is consistently higher than a EGT K thermocouple thats mounted across from it. I was seeing 130*F Ktheromocouple temps (EGT gauge) and my IATs were in the 160-190*F range.
I saw the IAT sensor table in HPT but Don' know any of the values to input. I guess Id have to test the sensor at certain temps and plug in the values.

I'm not familiar with HPTuners, but the sensor you have has 3 point calibration values listed right on the sales page.
...here’s the calibration data we use for them for a three point curve.
Temperature Ohms
48 degrees F 7000
87 degrees F 1930
146 degrees F 560
Two things you can do with this data. One, if HPTuners uses a 3 point curve to calibrate the sensors, check the values and adjust to these values. And two, with a multimeter, check that the impedance of the sensor is reading close to the values specified above. At the end of a run, when your pre/post gauge is reading 140ish, pull over and check that the sensor in question is reading close to 560 ohms.
It's highly likely your issue is one of those two places. Calibration or faulty sensor.
