If memory serves, your intake is located in front of the drivers side tire in the fender well. I believe your kit should have an LT1 style rad cover to hold the AC and cooling rad in place. Adding the stock fans and shroud won't cause any issues for your intake and should bolt right back in, you may have to shave off a little of the plastic to allow your intake plumbing to clear but it won't affect any cooling. If you have, or have access to LS1 edit you can program the fans to come on together regardless if the AC is on or not. I think when you have the stock piece back in place your cooling issues should go away, if they don't we will have to try more extreme measures, but once again in your case I think that will solve the problem for you.
