I got hammered for saying this once before. But, I'll stick my neck out again... once when I had my aux pump incorrectly wired and it wasn't coming on, I'd build 2 PSI of boost and get no further. But, my fuel was too low, too.
Temporarily hot-wire the fuel pump to run all the time (to make sure it's on... you should hear it) and try it again. Also, make sure it's pushing fue in the right direction. If your problem is solved, trouble-shoot your fuel wiring/plumbing and fix it. If not, come back and we'll kick around some more ideas.
Use some of the links on my site to help you out:

are you flooring it? read too many posts where people were barely giving it any throttle and wondering why they didn't get any boost.
no flame, or attack on intelligence, just asking because I have seen it before.
I called Tech up at ATI and told them my problem. The guy told me that i wasnt getting 5 pounds of boost because of my borla exhaust (witch has no plate in it. HEHE!). he said the exhaust was breathing to good to make it produce alot of boost. Then the guy tried to sell me a smaller pulley for 90 bucks to make 5 psi of boost when my kit should already do that,WTF.
wouldnt the fuel pressure rise if it has 2 pounds of boost?. All my fuel and vaccuam connections are correct. I have checked everything. Im going to try putting the block off plate in my borla and see if it works.
If i cant get that to work im going to take my FMU and Fuel pump of and hit them with a golf club! LOL
My next step after i junk the fmu setup is getting a stand alone boost refreance injector controler and I will be adding 3 injectors before the throttle body.
I know you guys are going to ask me why i would want to do this instead of just getting my ECM tuned. I have my reasons and you will all have just see in a couple of months why im going to do it like that!
Ive invented something for our cars thats going to be BIG for the daily driver blower cars! Im sure the mustang crowd will want them to. Im a machinist and doing custom work is no problem for me. I have access to 6 million dollars worth of CNC equitment!
I still would like to get the FMU setup working because it would be cheaper than a controller and 3 injectors.

The 4.5 to 5 PSI of boost the advertise is based on a stock setup.
Only Golden West Performance with their Stage II kit seems to know how to get you exactly what boost you want with the power levels you want.

Get some 50lb injectors, LS1Edit, an awesome fuel pump and be done with.
