Is this Fuel-System related?

Is this Fuel-System related? We just got our new 382 setup in the car and running, but not running just right.
First of all, the car is totally un-tuned. I'm sure that has a lot to do with it. When when we first cranked it up, it idled normal, but now it wants to idle around 2000 R's. There are no codes showing up, so I figure it's either fuel or ignition related. It also doesn't run smoothly under acceleration (not WOT, just part-throttle driving)
Where should I start tracking down the source?
Any ideas, advice or help will be greatly appreciated!
