Crate Motor?

I guess Ill update the audience first...
Last sunday night I blew the motor in my 98
... but the good news is that I purchased an extended warranty from GMPP... so with all the damage done (cracked the block, completely destroyed piston #3, f**ked up the crankshaft, bent numerous pushrods, and warped both heads), GMPP approved the install of a new "crate ls1" (from intake to manifolds) for my car (not remanufactured or refurbished or slavage...brand new out of the box...).
So my question is... since they probably dont make the 98 parts anymore, and probably dont have any 98 crate motors, will my new motor have all the same parts (ex. ls6 intake, better flowing manifolds)as an 02 or possibly even an 04 goat?
I wont be able to talk to the service manager until monday, but what do you guys think??? and if they do use a newer motor style motor what will I get a new pcm also since the 98's are different from the 99-02's or what???
