SLP lid to K&N filter, SLP MAS, SLP headers to aftermarket cats to SLP loudmouth exhaust, I have the tune in it and it is stock beyond that.
I know I am not in need of a tune up. I did go to stock tune and the programmer showed
OBD II P0102 (Mass air flow sensor circuit, low input)
I looked everything over and it seems okay.
Also, I see that you failed the "Check Engine" light section as well...was that the faulty MAF sensor? You'll need to get that replaced before you can get the tune sorted out.
What sort of PCM tune is it? Based on your ability to return to the stock tune, it sounds like it's a handheld programmer or something...that won't cut it for passing emissions. You need a custom tune with the headers.
Are the AIR and EGR systems working properly? They are largely responsible for the hydrocarbon and NOX readings.

I was told in Colorado where it says Catylitic Converter pass, all that means is they saw one under the car. So the Cat might be bad but my computer doesnt show any codes for it. I dunno

I would pass at idle but fail at when driven at speed.
The cats could not keep up and burn the gasses.
The first is the NOx problem, which is due to your EGR delete: http://en.wikipedia.org/wiki/Exhaust_gas_recirculation If I recall my chemistry correctly, your altitude will only add to the problem at idle. Put the EGR back, its your friend, will get you passed the emissions, and will make the air cleaner by the time I have to breathe it in Chicago!
The second and third is your HC and the check engine light. Fixing your MAF should correct both of these. (HC is due to poor combustion. The MAF is a key component of the fuel/air calculations that your PCM makes when controlling fuel going in to the engine.)
Your MAF problem could be due to your K&N Air filter. It could have shed oil on to the MAF http://www.obd-codes.com/p0102 and fouled it. The cheap and easy fix is to buy some MAF cleaner (you must use the special MAF stuff or a non-residue electrical contact cleaner) and try cleaning it off. Once you do that, you'll need to erase the P0102 code from your PCM and make sure it doesn't throw the code again. (I had this problem and went back to paper filters - life has been much better since.)
You have SLP L/T with aftermarket cats.
If you are not properly tuned for L/T's the car will run rich. mine did I could smell it was rich.
cats are not doing their job. simple.
I can remember the exhaust coming out of the pipes not being very hot. Now that Im basically back to stock (shorties) the exhast coming from the pipes is so freakin hot I can't put my hand anywhere near it for more the 5 sec.
