Ahhh. You sprung it.
You'll need to take the motor off and then line up the hole in the gear rack (on the regulator arm) with the hold in the regulator plate. Then you can re-install the motor. The motor should then hold everything together while you re-spring the regulator. (Normally, you'd put a large bolt and washers through those two holes to hold the thing together while you change the motor.)

Hmmm...I never had an issue with aligning the motor. I use a c-clamp to hold the window in the fully-up position, then when I pull the motor out the new one goes in no problem once I line up the bolt holes.
