What was the reason you needed a new battery? Are you sure its getting charged OK by the alternator? Sometimes a weak / discharged battery will keep the lights and windows working, but not enough to kick over the starter.
Since you mentioned VATS, check to see if the resistor in your key is damaged / dirty. Maybe squirt some WD-40 in the ignition lock to be sure its clean and making contact.
You can add that if the SECURITY light stays on solidly then VATS can see a key pellet but it's not the right value. That is often due to grime on the key pellet or on the contacts inside the ignition cylinder. Best to use spray electronics cleaner rather than WD-40. If the light flashes then VATS doesn't see a key pellet at all. If the key is undamaged then that usually indicates a broken wire in the system, often times the small wires attached to the ignition cylinder.
