Default Car hesitates at start up

Ok I just finished installing my ported throttlebody that I ported and when I was installing it, I decided to seal my lower air box where I cut for the free ram air. I sealed it because I have the BG Ram Air and wanted that too be more functional. Now when I start the car, the idle is really low for like a second and then kicks up to normal. Is this because now It has to suck in air from the hood nostrils now instead of always having air ready to go in. I don't think this is a problem from the computer because I didn't unplug the battery or pull those fuses to restart the pcm.

Also I broke the head off 1 of the throttle body bolts from over torquing it. It will be fine without it right?
