That kinda depends on what the covers have on them.As you're not using a few of the stock items in your swap, you're gonna have to start doing some fabrication of your own. We can only advise you how the stock equipment is supposed to go.

I am thinking of doing something like this. I need the catch can anyway. What do you think? I guess I would just have to pick up a PCV valve. If I do it this way, do I just hook up the brake booster up to the back of the intake? Then I should be done right?
