Headers + True Duals = Backfire?

Headers + True Duals = Backfire? I have had headers and true duals on my car for about 1000 miles now and just recently started to go WOT on it. I've noticed a backfire like feeling/sound between shifts. Is this normal? Would tuning correct it? Is it effecting performance?
