From what I know most headers do well with being lowered except SLP's, Hookers tuck up nicely from what I've seen around here. One of my friends has the Kooks 1-7/8 headers with 3.5 in col. lowered and he hasn't hit anything.

Do you plan to run cats. The biggest problem is the driver's side. There is not alot of room for the cat on the driver side with long tubes. The cat will hang down. My car is stock hight and I have a Mac cat Y pipe. I hit that cat on speed bumps all the time.
If you plan to run a ORY with LTs it should never be a problem on a lowered car.
