Check all connections for fuel and spark. A plug/wire might be loose or an O2 sensor may have been left unplugged.

My car did the same thing, and i just had to replace my O2 sims, i got extensions up front and just the plug in delete ones for the back, and it solved all my problems. They say if you drive it too long like that it messes up your timing. I am sure someone can help you out a little more than me on what you need, but mine was exactly like that, and I just got new sims for it and it ran great.

It could if it starts triggering the knock sensors.

Id say you have a burnt plug wire, happens alot when you first put headers on and havent quite tweaked the wire routing to keep them from getting burned.

update. after one day of driving the constant backfiring was driving me insane so i took it back to my homies and he had his scanner, well it turned out that i had a misfire in cylinder 4, and the drivers side 02 sensor was acting up we fixed the cylinder and i thought that no more codes would show up. there was one code left that wouldnt go away it was p449 it was it was coming from that evape square thing that connects to the EGR on top. still backfiring so i think i might need a new one

check the connections at the rear brakes. I bet when you ripped off the stock atback, you hung it on one of the wires, and now it is turning off. usually this is the case.
