The header should slip inside the y-pipe.

Post some pictures of it, it would really help.

I know on my pacesetter y I had to open up the y pipe hole so the header collector would slip in, a little tweaking with some vice grips was all it took

A tip for anyone else reading this, test fit the pieces together before trying to put them on the car, it's alot easier to adjust/tweak stuff when it's on the living room floor, than half bolted to the car

PS - Why don't you do a search instead of making 2 threads about the same thing? The more threads that get posted, the less they will be looked at.

Bring it to an exhaust shop and have them expand the pipe a little.

When I installed my pacesetter long tubes and tsp ory I had to take the 2 pieces of thr ory to an exhaust shop and have them expand them a little. To expand the pipe, it takes less than 1 minute per piece. You will also have to modify the piece that goes under the tunnel brace or it will hit when you leave from a stop. Another thing you will have to modify is the piece that goes under the transmission that connects the driverside to the passenger side(not sure what it is called)

You mean "might" have to modify. Mine installed in minutes with some good old fashion elbow grease. The only modifying I did to eliminate the knowcking was shave a little material off of the trans brace (t56).
