How do you port an intake manifold?

How do you port an intake manifold? which areas of the runners need to be touched up? does the mouth of the intake need to be altered? My intake is aluminum, and the bottom is detatchable so I can get to the runners.
I will probably open up the mouth to 96mm in anticipation of the 96mm TB they are releasing, clean up any casting flash inside the runners, gasket match the ports/match to the heads.. should I touch anything in the runners?
