Just make block off plates for the lines on the manifolds and your set. Aside from about 7 pounds off the nose, it won't give you a thing as the system dosen't sap any power off the engine and only runs till the engine reaches about 150deg.

You are talking about the A.I.R. system (Air Injection Reaction), not the EGR. 2002 LS1's don't have an EGR system.

You can pull the lines out of the engine bay without any issues at all, you just need to get block off plates for the manifolds. If you pull the AIR pump itself though and disconnect the harness, it will throw an SES light.

Just wait until you get headers. No it won't mess anything up, it will just set off the SES light
