I have a Pacesetter Y and I ground out where the pipes overlapped and created a little blockage at the merge. It doesn't even look like it's that bad now, but I welded in dual cutouts a little after the header collector that I uncap for the track. You don't get any more free flowing than that. Problem solved. If you really don't want to run cutouts then you can do a flowmaster merge setup, but it better be designed well or else it'll hang and/or not mate up with your catback nicely.

Just buy a matching y pipe. For example, if you buy Pacesetter headers then get the Pacesetter ORY. It's not that expensive (probably cheaper than having a shop make you one) and you'll be sure they bolt right up to each other.
