Removed LT's, Ory, and LS6 Intake, now car sputters??

Removed LT's, Ory, and LS6 Intake, now car sputters?? I recently removed all the aftermarket parts from my 98 Formula, installed the EGR, LS1 intake, Factory Manifolds, etc. Even turned the tune back to factory settings. Im getting a slight sputter under throttle. It only happens when you open the throttle, and it balances out and runs fine shortly after.
I thought it was possibly a vacuum leak, I removed the LS1 Intake and swapped the Intake gaskets with freasher ones. I swapped EGR's with a known good one. still ran the same. I did however leave the Bosch 13111 Long O2's on the car. Could them have caused the problem? What else could it be??? Im stumped!
