Eric is one of the most reputed LS builders around here (racer7088), why not take his advice and quit trying to cut corners. There is no backyard way of doing this, you allready got a heck of a deal on the whole block.
Now is time to do it right. Send it to a shop with LS experience and get it freshened up,:
Honed with trq plates
New cam and crank bearings
New bolts, plugs etc..
New rings and voila, just a basic rebuilt.

Yes a rigid hone will actually make you cylinder round instead of just scratching up whatever geometry you have there right now which is what a dingle call will do or a bad AN hone will do.

Ok i called TPIS and they want 2500 to freshen up a shortblock. I told them i'd like to keep the same crank and rods of course, but i told them i would also want new pistons to raise cr and ones with reliefs in. With new pistons he told me around 3000. Is it just me or is that a bit high?

You do not want domed pistons to raise CR. That is old school stuff. With LS, you mill heads and/or run thinner gaskets.
I would keep crank and block, but change rods and pistons.
Do some more searching and get written quotations. Call HKE or LME
Where do you live at anyways?

I live in MN, about 20 minutes away from tpis, that's why i called them first.

Will milling and gaskets raise my lq4 to 11:1? If not, how about running flat tops like a lq9?

I'll do lots more calling tomorrow. Thanks for the help.

20 min is nice, I would go there and talk directly to someone and take a tour of the facility.
Yes, it skipped my mind you had a LQ4 (dished pistons). Flat tops will raise compression and is the way to go.
Usualy poeple get forged pistons in a rebuilt and those usualy have valve reliefs, so a little head mill to make up for the relief volume is in order.

As i said, call around, that will give an idea to compare with TPIS and make you judgement. Because being 20 min away you can actualy deliver the motor yourself and save on shipping the block to another shop, so factor that in the total cost.

Yes just make sure TPIS has a normal rigid hone and have them true thos cylinders back up. If they are just slightly surfae rusted they will be able to tell and will not have to remove much material at all. I do not know what the 2500.00 includes as to labor and parts. We usua;;y charge around that for new rods and pistons and rings on a freshen on something like that.

Default Machining Costs

Hey guys i got a rough estimate today from a good friends machine shop today.

Knock out freeze plugs, cam bearings etc. 65
Cook and clean/check for cracks. free
deck, bore to 4.030 and hone 260
fit pistons/rings 64
install pistons to rods and crank 160
install bearings 50
grind and polish crank (if it needs it) 93
balance crank 165

Adds up to 800+ but he'll do if for 700, he's known my family for years and built all our hobby class motors.

I know there will be more costs, but even if all labor and machining is under 1k i think thats a good deal. I of course have to make a list of what parts i want etc.

I'm in the same boat. I bought a lq4/4l80e for $800---engine fire. So mine was full of water (from fire dept.) also, although I expected this. Bores were perfect, round, .0002 clearance...... but with rust. Honing did not clear it up. Off to the machine shop.
My dad (old school GenI guy), said: "Sh-t, iv'e seen that 10 times worse on a 283 and it ran for 80K. Just put it back together." I've learned the hard way. Some times a 1000 bucks is cheap for the peace of mind it gives you knowing it's done right. I now generally divide his figures by 10, so it probably went 8k.
Good luck with the build.
