Default Do I have to pull the shortblock out to flycut?

Say I get a cam with too much overlap to clear the valves with the stock flattops. Do I have to pull the shortblock out to flycut?

No, I don't believe you do. It would just be a big pain to flycut with it in the car, IMO.

Check out the Isky tool. This is what most people use to flycut with the motor still in the car.
