Question on Top Dead Center?

Question on Top Dead Center? Okay the heads are off. If I am at top dead center, no. 1 cyclinder piston top should be flush or just seated about a 1/4 inch down with the crank dot at 12:00p.m. or should no. one cyclinder piston be totally flush and the crank dot be at 12:00p.m. I have tryed this and it looks like the no. one cyclinder piston has to seat down about a 1/4 inch in order for the crank dot to be at 12:00p.m then I line up my cam dot on the chain at 6:00p.m., Correct? I gotta be sure,can't afford any more screw ups. Thanx. Also will no. three cyclinder piston top also be about a 1/4 down from the top. Gotta ask? 
I just installed my cam with the heads off and #1 is flush with the top of the deck & crank dot is at 12:00 & my cam dot is at 6:00 alligned perfectly. I'm pretty positive that TDC means that the piston is at the very uppermost point of it's stroke.
also #3 piston should not be at TDC. Looking at the front of the motor the right bank of cylinders are 1,3,5,7 and the left bank is 2,4,6,8. With #1 at TDC #6 should also be TDC.

Thank you sir, you just saved me another big headache from happening. I was close just not close enough, I'll pull off my timing chain, again and get her lined up correctly. Thanx again.

The dot on the cam gear should be at 6 o'clock when you're at TDC Compression for cylinder #1. The dot on the cam gear should be pointed at 12 o'clock. This is what's meant when somebody refers to something as 'dot to dot'.
