Reset PCM VS Learned PCM

Reset PCM VS Learned PCM 2001 ta.. cam,lid,exhaust..
TWICE I have had a major PCM reset.
(1.) lost pcm, got a new one.. car ran like
bat outta hell. loved the idle and operation.
.... car learned it out. went back to
700-800 idle typically throwing codes
normal as the first orig PCM.
(2.) Header install , 7 days without battery,
Car idled great had tons of pep.. now...
learned .. its idles slow.. throwing codes
dies at lights sometimes..
Is the low end that much diffrent from learned
to STOCK right out of the box ??
