Default Header/misfire help asap!

Just had my FLP's installed on my car, now when I drive I get a misfire code set from auto tap.. im going to run it and see if I can see what cylinder it is on. Also the headers are hitting the transmission crossmember and the connection to the I pipe is way too small and causing an exhaust leak..Anyone know what would cause the misfire codes or why the headers are hitting the crossmember?

Ok found out the misfires, was cylinders 2 and 6, one wire fell off the coil pack, Put it back on, #6 was loose..no misfires now! woot. Now I have the bad exhaust leak at the back and the tranny crossmember being right on the L shaped pipe on the drive side. Dunno what the deal is with that..looks like the pipe needs to be longer..but if it is longer the other side needs to be stretched, then the y pipe angle is off..wtf. Any ideas?
