OK, I got one more question guys!
Those little hard lines that run under the intake.... what are they and what do they do?
Also, what do the bolts that hold them on look like? I can't remember I know at least one of them is a double-ended 10mm, but I can't find but 2 of them like that? Are they all the same?

The hard lines that run under yer '99 LS1 intake are water lines that connect at the inb'd corners of the heads. One line runs to the throttlebody. It's to warm the incoming air. That's why so many folks do a "throttlebody bypass" mod so the incoming air is just that much colder (and denser).
The LS6 intake only has the lines running to the FWD corners of each head. No lines under the IM.
Sounds like you got everything apart and are trying to remember howta put stuff back together. Suggestion (it's not too late): Visit someone w/ a late model F-car and take photos of their engine. And, get the Helm manuals. Maybe see if they are at the local library, or Chevy dealer...

I made my best friend bring his car over tonight so we could look under his hood, it has helped enormously!!!!
